Speed Downloader installs a plugin and an input manager to hook into Safari so you would have to look into doing something similar. Basically an input manager loads your own code into another application in order to change the application.

It's fine leaving the Apple installed one there because the one from Mysql installs in a different directory like you've found out. The control pane in System Preferences will start up the one you downloaded and there's really no reason to remove the Apple one. They do provide updates to it...

I had that happen a while ago too. You can unpair the remote using any remote by holding down the Menu and skip back / rewind button for about 5-6 seconds. You'll get the unlink symbol on your tv screen.
