It shouldn't be any problem because Apple will probably overwrite the symbolic link and the BootCacheControl with a new one.
It wouldn't hurt to remove the link before updating to be on the safe side though, but there's really no way to tell if they will update the file or not.
If you did a copy of the file instead of a symbolic link and Apple only updates it in one place then that could cause a problem because the old one might not be compatible with the new system.
