It's application-specific: if the application lets you do it, then it will... if it doesn't, it won't.

You can try "enhancer" software like Default Folder X (available from versiontracker.com) and that may have some options for what you're looking for.

You could always put a smart folder in the default open folder, that stores all you own favorite folders! Personally, I find myself labelling all my folders first with an underscore so that when I open a folder that contains more folders, they are all listed first. Maybe you can do something similar to that in the default open folder; if you find there is no way to have your app open in a custom folder, that is...
